This jalapeño butternut mac and cheese is one of those comforting, flavorful dishes that surprises everyone the first time they try it. The butternut squash adds a gentle natural sweetness and silky texture while the jalapeños bring a clean, peppery heat. Topped with toasty aged cheddar, it’s creamy, slightly sweet, slightly spicy, and utterly satisfying.

When I make this, I usually prepare a few butternut squashes at once, puree the cooked flesh, and freeze portions so the sauce comes together quickly when I want a fuss-free dinner. Roasting the squash until tender gives the puree a rich, caramelized flavor. The sauce itself is simple: a quick roux, milk, the squash puree, and plenty of cheddar. Add cooked pasta, and you have a finish-in-15-minutes kind of meal that still feels special.

Kids and adults alike tend to love this version. If your children are sensitive to heat, remove the seeds and membranes from the jalapeños—or try roasting them first to mellow their bite. For more adventurous eaters, add a few extra sliced jalapeños on top before broiling for a crisp, spicy finish.

Quick note: if you roast whole butternut squash, slice it lengthwise, scoop out the seeds, place cut-side down in a baking dish with a little water, and roast at 350°F until very tender. Scoop and puree the flesh, then use or freeze for future meals.

Jalapeno Butternut Mac and Cheese
Author: Erin Dooner
Course: Main, Side
Servings: 6 (about 6–8 small portions)
Prep Time: 5 mins | Cook Time: 15 mins | Total Time: 20 mins
Ingredients
- 1 tbsp butter
- 3 large jalapeños, stem and seeds removed and finely chopped
- 1 1/2 tbsp whole wheat flour or all-purpose flour
- 1 cup milk
- 1 cup butternut squash puree
- 1/2 tsp sea salt (adjust to taste)
- 10 oz aged cheddar cheese, grated or thinly sliced (plus extra for topping if desired)
- 1 (375 g) box whole grain macaroni
Instructions
- Cook the pasta according to the package instructions. Drain and set aside.
- While the pasta cooks, melt the butter in a small skillet over medium heat. Add the finely chopped jalapeños and sauté 2–3 minutes, or until tender and fragrant.
- Add the flour to the jalapeño and butter mixture and stir until fully combined. Cook for about a minute to remove the raw flour taste.
- Slowly whisk in the milk and bring the mixture to a gentle boil, stirring until it thickens slightly.
- Stir in the butternut squash puree and heat through until the sauce is smooth and warm.
- Lower the heat and add the salt and grated cheddar. Stir until the cheese is completely melted and the sauce is creamy. Remove from heat.
- Fold the cooked macaroni into the cheese sauce. Serve immediately, or transfer to individual dishes or a baking dish, top with extra cheese and sliced jalapeños, and broil briefly until the top is golden and bubbly.
Tips and Variations
– To reduce spice for kids, use fewer jalapeños and remove all seeds. Roasting the peppers first will also mellow the heat.
– Swap half-and-half or a mix of milk and cream for a richer sauce. For a lighter version, use low-fat milk.
– Leftovers store well in the refrigerator for 2–3 days. Reheat gently on the stove with a splash of milk to return a creamy texture.
– Add breadcrumbs mixed with a little melted butter on top before broiling for a crunchy finish, or stir in cooked vegetables or shredded chicken for extra protein.
